Testing for Treeness: Lateral Gene Transfer, Phylogenetic Inference, and Model Selection

چکیده
Introduction – Smoking and Non-smoking Guns: Sometimes it may seem obvious that a lateral gene transfer (LGT) event has occurred. For example, consider the fact that a multi-gene phylogenetic analysis of Rafflesiacaea, a family of flowering plants that includes Rafflesia arnoldii, which has the largest flower in the world, places it within the order Malpighiales, a diverse order containing such plants as willow trees and poinsettias. However, analysis of its Mitochondrial gene nad1B-C places it within the grape family Vitaceae in the order Vitales, a distantly related taxon (Davis and Wurdack 2004). This discordance is easily explained when we note that Rafflesiacaea is an endophytic parasite and the nad1B-C gene analysis places it near its host Tetrastigma. The obvious conclusion to draw is that there was an LGT event transferring mtDNA from host to parasite.

Phylogenetic reconstruction is the method of choice to determine the homologous relationships between sequences. Difficulties in producing high-quality alignments, which are the basis of good trees, and in automating the analysis of trees have unfortunately limited the use of phylogenetic reconstruction methods to individual genes or gene families. Due to the large number of sequences involved,...

In the present study, Adaptive Neuro–Fuzzy Inference System (ANFIS) approach was applied for predicting the heat transfer and air flow pressure drop on flat and discontinuous fins. The heat transfer and friction characteristics were experimentally investigated in four flat and discontinuous fins with different geometric parameters including; fin length (r), fin interruption (s), fin pitch (p), ...
متن کاملA Genome-Scale Investigation of How Sequence, Function, and Tree-Based Gene Properties Influence Phylogenetic Inference
Molecular phylogenetic inference is inherently dependent on choices in both methodology and data. Many insightful studies have shown how choices in methodology, such as the model of sequence evolution or optimality criterion used, can strongly influence inference. In contrast, much less is known about the impact of choices in the properties of the data, typically genes, on phylogenetic inferenc...
